Η ιογενής γαστρεντερίτιδα αποτελεί σημαντικό επιδημιολογικό πρόβλημα παγκοσμίως τόσο για τον άνθρωπο όσο και για τα ζώα. Οι ιοί Astrovirus, Norovirus και Sapovirus παρουσιάζουν παγκόσμια εξάπλωση και έχουν ανιχνευθεί συχνά σε ανθρώπους και ζώα, κυρίως με συμπτώματα γαστρεντερίτιδας. Ωστόσο, η σχέση τους με την πρόκληση νόσου στα ζώα παραμένει ασαφής. Οι ιοί αυτοί έχουν γενετικό υλικό RNA θετικής πολικότητας και παρουσιάζουν πολύ μεγάλη γενετική ποικιλομορφία. Το γένος Norovirus περιέχει τουλάχιστον 10 γονιδιακές ομάδες, οι οποίες περιέχουν περισσότερους από 40 γονότυπους και οι Sapoviruses περιέχουν 14 γονιδιακές ομάδες. Το γένος Mamastrovirus αποτελείται από 6 ιούς που εμφανίζουν ειδικότητα ξενιστή στα θηλαστικά και το γένος Avastrovirus αποτελείται από 3 ιούς με ειδικότητα ξενιστή στα πτηνά.Στην παρούσα μελέτη πραγματοποιήθηκε επιδημιολογική διερεύνηση της διασποράς των ιών Astrovirus, Norovirus και Sapovirus σε χοίρους και σκύλους της Ελλάδας και έγινε προσπάθεια συσχετισμού των ιών αυτών με νόσο στα δύο είδη ζώων. Στους χοίρους έγινε λήψη δειγμάτων κοπράνων από 28 εκτροφές, από διάφορες περιοχές της Ελλάδας. Συνολικά λήφθηκαν 1400 δείγματα κοπράνων χοίρων, τα οποία εξετάσθηκαν ανά ομάδες (pools) των 5 δειγμάτων (συνολικά 280 pools). Σε κάθε εκτροφή λαμβάνονταν δείγματα από 5 ηλικιακές ομάδες (θηλάζοντα χοιρίδια, απογαλακτισμένα, χοίρους στην προπάχυνση, χοίρους στην τελική πάχυνση και χοιρομητέρες). Όλα τα δείγματα προέρχονταν από φαινομενικά υγιή ζώα. Παράλληλα, σε όποιες εκτροφές υπήρχαν σκύλοι, λαμβάνονταν δείγματα και από αυτούς με στόχο να διερευνηθεί αν υπάρχει ταυτόχρονη παρουσία των ιών αυτών στα δύο είδη ζώων. Στους χοίρους, στόχος ήταν η εξέταση ανά εκτροφή, διερευνώντας την παρουσία των ιών αυτών ανά ηλικιακή ομάδα και την πιθανή συσχέτισή τους με συνήθεις πρακτικές εξωτερικής και εσωτερικής βιοασφάλειας που ακολουθούνται στις εκτροφές.Στους σκύλους, ακολουθήθηκε ατομική προσέγγιση. Πραγματοποιήθηκε λήψη δειγμάτων σιέλου και κοπράνων από 201 σκύλους, νεαρούς (<1έτους) και ενήλικες, προερχόμενους από 33 κτηνιατρεία από διάφορες περιοχές της Ελλάδας. Η λήψη δειγμάτων έγινε από υγιή ζώα και ζώα με συμπτώματα νόσου, κυρίως από το γαστρεντερικό σύστημα. Στόχος ήταν η εξέταση για τους ιούς Astrovirus Norovirus και Sapovirus και η διερεύνηση συσχετισμού των ιών αυτών με νόσο στον σκύλο αλλά και με το επίπεδο υγείας των ζώων αυτών και το άμεσο περιβάλλον τους.Τόσο στον χοίρο όσο και στον σκύλο, όλα τα δείγματα εξετάσθηκαν με δύο διαφορετικές μοριακές μεθόδους, αφού πρώτα απομονώθηκε το RNA από αυτά. Οι μοριακές μέθοδοι που χρησιμοποιήθηκαν είναι η απλή RT-PCR και η Sybr-Green Real-time RT-PCR, με στόχο την σύγκρισή τους σε επίπεδο ευαισθησίας. Μετά την ηλεκτροφόρηση των δειγμάτων που προέκυψαν θετικά με τη μέθοδο της απλής RT-PCR, πραγματοποιήθηκε αλληλούχιση για την επιβεβαίωση των στελεχών των ιών που ανιχνεύθηκαν. Οι αλληλουχίες που αποκτήθηκαν στοιχήθηκαν μεταξύ τους και δημιουργήθηκαν φυλογενετικά δέντρα. Στους χοίρους, ο Astrovirus ανιχνεύθηκε σε όλες τις εκτροφές που εξετάσθηκαν. Ο επιπολασμός του ήταν 95,4%, αφού ανιχνεύθηκε σε 267/280 pools δειγμάτων. Επίσης, ανιχνεύθηκε σε παρόμοια ποσοστά σε όλες τις ηλικιακές ομάδες χοίρων. Ο επιπολασμός των Caliciviruses ήταν 12,9% (36/280) και 20,4%(57/280) με τη μέθοδο της απλής και Sybr-Green RT-PCR αντίστοιχα, και το μεγαλύτερο ποσοστό ανίχνευσης παρατηρήθηκε στους χοίρους τελικής πάχυνσης. Η αλληλούχιση και η φυλογενετική ανάλυση των θετικών δειγμάτων αποκάλυψαν ότι οι αλληλουχίες Astrovirus που ανιχνεύθηκαν ανήκουν στα στελέχη PAstV1, 3 and 4, με τον PAstV3 να είναι ο επικρατέστερος απλότυπος (91,2%). Ενδιαφέρον είναι το γεγονός ότι η αλληλούχιση των θετικών δειγμάτων στους Caliciviruses ανέδειξε την παρουσία ιών που δεν αποτελούσαν στόχο της διατριβής και συγκεκριμένα των αλληλουχιών Kobuvirus and Sapelovirus και μιας αλληλουχίας με μεγάλη γενετική ομοιότητα με έναν Astrovirus νυχτερίδας. Καμία αλληλουχία Norovirus δεν ανιχνεύθηκε. Στους σκύλους, ο Astrovirus ανιχνεύθηκε σε ποσοστό 7,5% (15/201) και 15% (29/201) με τη μέθοδο της απλής και Sybr-Green RT-PCR, αντίστοιχα. Ο επιπολασμός του ιού ήταν μεγαλύτερος στα υγιή ζώα, με μια μικρή ασυμφωνία των δύο μεθόδων σε ό,τι αφορά τα ποσοστά ανίχνευσης ανά ηλικία (67% σε νεαρούς σκύλους με τη μέθοδο της απλής RT-PCR, έναντι 52% σε ενήλικες σκύλους με τη μέθοδο της SYBR-Green Real-time RT-PCR). Ο Sapovirus του σκύλου ανιχνεύθηκε σε ποσοστό 23% (κυρίως νεαρά και ασυμπτωματικά), μόνο με τη μέθοδο της SYBR-Green Real-time RT-PCR, ενώ ο Norovirus δεν ανιχνεύθηκε σε κανένα από τα δείγματα, με καμία από τις δύο μοριακές μεθόδους που χρησιμοποιήθηκαν. Από την αλληλούχιση των θετικών δειγμάτων για τον Astrovirus του σκύλου, προέκυψε μία αλληλουχία Astrovirus του σκύλου, η οποία με βάση τη φυλογενετική ανάλυση που πραγματοποιήθηκε εμφανίζει μεγάλη γενετική ομοιότητα με αλληλουχίες Astrovirus του σκύλου από άλλες χώρες. Στο δεύτερο μέρος της έρευνας έγινε ειδική επιδημιολογική διερεύνηση των αλληλεπιδράσεων των ιών που ανιχνεύθηκαν με παραμέτρους βιοασφάλειας των εκτροφών από τις οποίες λήφθηκαν τα δείγματα των χοίρων και παραμέτρους που σχετίζονταν με την υγεία και τις συνθήκες διαβίωσης στην περίπτωση των σκύλων. Για την εξέταση του συσχετισμού των παραμέτρων αυτών με τους ιούς που ανιχνεύθηκαν, πραγματοποιήθηκε ειδική στατιστική επεξεργασία με τις προηγμένες και καινοτόμες στατιστικές μεθόδους της Παραγοντικής Ανάλυσης των Αντιστοιχιών (AFC) και της Ανιούσας ιεραρχικής Ταξινόμησης (CAH), για τα δύο είδη ζώων ξεχωριστά. Οι μέθοδοι αυτές διερευνούν τις αλληλεξαρτήσεις και αλληλεπιδράσεις όλων ταυτοχρόνως των στοιχείων του φαινομένου, και αναδεικνύουν τις επικρατέστερες και ουσιαστικότερες τάσεις της δομής του. Με τη βοήθεια των παραπάνω μεθόδων και την παρουσία ή απουσία των ιών, οι εκτροφές χοίρων ομαδοποιήθηκαν σε δύο βασικές κατηγορίες, σε εκτροφές ανεπαρκούς βιοασφάλειας και σε εκτροφές, επαρκούς βιοασφάλειας με ιδιαίτερα χαρακτηριστικά για την κάθε μια κατηγορία. Αντίστοιχα, οι σκύλοι ομαδοποιήθηκαν επίσης σε δύο βασικές κατηγορίες, σε σκύλους καλής κατάστασης υγείας και σε σκύλους κακής κατάστασης υγείας. Τα κυριότερα συμπεράσματα που προέκυψαν είναι τα εξής:•ο Sapovirus ανιχνεύεται στις εκτροφές επαρκούς βιοασφάλειας, με χαμηλή ωστόσο συσχέτιση, δηλαδή η παρουσία του δεν φαίνεται να σχετίζεται ιδιαίτερα με τις συνθήκες βιοασφάλειας των εκτροφών•Οι Astrovirus και Sapovirus ανιχνεύονται κυρίως σε νεαρούς, αρσενικούς, μέτριας προς κακής θρεπτικής κατάστασης σκύλους που ζουν εκτός των μεγάλων αστικών κέντρων (Αθήνα-Θεσσαλονίκη) και οι οποίοι έχουν κακή κατάσταση υγείας και παρουσιάζουν συμπτώματα εμέτου και διάρροιας. Παράλληλα, βρέθηκε συσχέτιση της παρουσίας των ιών αυτών με νόσο και σε άτομα της οικογένειας με την οποία ζουν.

The genus Mamastrovirus consists of 6 viruses that exhibit host specificity in mammals, and the genus Avastrovirus consists of 3 viruses with host specificity in birds.In the present study, an epidemiological investigation of the spread of Astrovirus, Norovirus and Sapovirus in pigs and dogs in Greece was carried out and an attempt was made to correlate these viruses with disease in the two species of animals.In the pigs, faeces samples were taken from 28 farms, from different regions of Greece. A total of 1400 samples of pig faeces were taken, which were examined per groups (pools) of 5 samples (280 pools in total). In each farm, samples were taken from 5 age groups (suckling piglets, weanlings, pre-fattening pigs, finishing pigs and sows). All samples derived from apparently healthy animals. At the same time, in any farms where there were dogs, samples were also taken from them with the aim of investigating whether there is a simultaneous presence of these viruses in the two species of animals. In pigs, the aim was to examine by farm, investigating the presence of these viruses by age group and their possible association with common external and internal biosecurity practices followed in farms.In dogs, an individual approach was followed. Saliva and faeces samples were collected from 201 dogs, young (<1 year) and adults, coming from 33 veterinary clinics from different regions of Greece. Samples were taken from healthy animals and animals with symptoms of disease, mainly from the gastrointestinal tract. The aim was to examine the presence of Astrovirus Norovirus and Sapovirus and to investigate the correlation of these viruses with disease in dogs but also with the level of health of these animals and their immediate environment.In both pigs and dogs, all samples were tested by two different molecular methods, after the extraction of RNA. The molecular methods used were conventional RT-PCR and Sybr-Green Real-time RT-PCR, with the aim of comparing them in terms of sensitivity. After electrophoresis of samples that tested positive by the conventional RT-PCR method, sequencing was performed to confirm the strains of viruses detected. The obtained sequences were aligned and phylogenetic trees were created.In pigs, Astrovirus was detected in all farms examined. Its prevalence was 95.4%, having been detected in 267/280 pools of samples. It was also detected in similar proportions in all age groups of pigs. The prevalence of Caliciviruses was 12.9% (36/280) and 20.4% (57/280) by conventional and Sybr-Green RT-PCR respectively, and the highest detection rate was observed in finishing pigs. Sequencing and phylogenetic analysis of the positive samples revealed that the detected Astrovirus sequences belong to strains PAstV1, 3 and 4, with PAstV3 being the predominant haplotype (91.2%). Interestingly, the sequencing of the Caliciviruses positive samples revealed the presence of viruses that were not the target of the thesis, namely Kobuvirus and Sapelovirus sequences and a sequence with great genetic similarity to a bat Astrovirus. No Norovirus sequences were detected.In dogs, Astrovirus was detected in 7.5% (15/201) and 15% (29/201) by conventional and Sybr-Green RT-PCR, respectively. Virus prevalence was higher in healthy animals, with a small discrepancy between the two methods in terms of detection rates by age (67% in young dogs by the conventional RT-PCR method, versus 52% in adult dogs by the SYBR-Green Real-time RT-PCR method). Canine Sapovirus was detected in 23% (mainly young and asymptomatic dogs), only by the SYBR-Green Real-time RT-PCR method, while Norovirus was not detected in any of the samples, by either of the two molecular methods that were applied. Sequencing of the canine Astrovirus positive samples yielded a canine Astrovirus sequence which, based on the phylogenetic analysis performed, shows high genetic similarity to canine Astrovirus sequences from other countries.In the second part of the research, a specific epidemiological investigation was performed regarding the interactions of the detected viruses with biosecurity parameters of the farms from which the pigs were sampled and parameters related to health and lifestyle conditions in the case of dogs. To examine the correlation of these parameters with the viruses detected, a special statistical analysis was carried out with the advanced and innovative statistical methods of Factor Analysis of Correspondences (AFC) and Ascending Hierarchical Classification (CAH), for the two species of animals separately. These methods investigate the interdependencies and interactions of all the elements of the phenomenon at the same time, and highlight the dominant and essential tendencies of its structure. With the help of the above methods and the presence or absence of the viruses, pig farms were grouped into two basic categories, farms with insufficient biosecurity and farms with sufficient biosecurity with special characteristics for each category. Accordingly, the dogs were also grouped into two main categories, dogs of good health and dogs of poor health. The main conclusions reached are the following:• Sapovirus is detected in farms with adequate biosecurity, but with a low correlation, i.e. its presence does not seem to be particularly related with the biosecurity conditions of the farms• Astrovirus and Sapovirus are mainly detected in young, male, dogs with moderate to poor nutritional status that live outside the large urban centers (Athens-Thessaloniki) and that have a poor health status and show symptoms of vomiting and diarrhea. At the same time, a correlation was found between the presence of these viruses and disease in family members with whom they live.
