Η αυξανόμενη ανθεκτικότητα των παθογόνων μικροοργανισμών έναντι των αντιβιοτικών έχει ως αποτέλεσμα την εξάντληση των καθημερινά διαθέσιμων αντιμικροβιακών εργαλείων στη κλινική πράξη. Για την αντιμετώπιση αυτής της ανησυχητικής εξέλιξης μια από τις πλέον αποδοτικές προσεγγίσεις εστιάζει στην επαναξιολόγηση ή επαναχρησιμοποίηση κλασικών «ξεχασμένων» αντιβιοτικών τα οποία απορρίφθηκαν πρόωρα ή δεν αξιολογήθηκαν επαρκώς λόγω πληθώρας άλλων εναλλακτικών και πιο ασφαλών επιλογών. Ενα από τα ενδιαφέροντα αντιβιοτικά σε αυτη την κατηγορία είναι και η σπαρσομυκίνη, ένας ισχυρός αναστολέας της προκαρυωτικής και της ευκαρυωτικής πρωτεϊνοσύνθεσης που αρχικά μελετήθηκε και για την αντικαρκινική του δράση. Για την αντιμετώπιση αυτής της ανησυχητικής εξέλιξης μια από τις πλέον αποδοτικές προσεγγίσεις εστιάζει στην επαναξιολόγηση ή επαναχρησιμοποίηση κλασικών «ξεχασμένων» αντιβιοτικών τα οποία απορρίφθηκαν πρόωρα ή δεν αξιολογήθηκαν επαρκώς λόγω πληθώρας άλλων εναλλακτικών και πιο ασφαλών επιλογών. Ενα από τα ενδιαφέροντα αντιβιοτικά σε αυτη την κατηγορία είναι και η σπαρσομυκίνη, ένας ισχυρός αναστολέας της προκαρυωτικής και της ευκαρυωτικής πρωτεϊνοσύνθεσης που αρχικά μελετήθηκε και για την αντικαρκινική του δράση. Η σπαρσομυκίνης έιναι γνωστό ότι στοχεύει στο καταλυτικό κέντρο των ριβοσωμάτων, το κέντρο της πεπτιδυλοτρανσφερασης (PTase), προσδενόμενη κοντα στη θεση P και εν μέρει στη θέση A, αναστέλλοντας το σχηματισμό του πεπτιδικού δεσμού. Παρά την πρώιμη δομική απεικόνιση της θέσης πρόσδεσης της σπαρσομυκίνης στο ριβόσωμα, ο ακριβής τρόπος με τον όποιο αναστέλλει τη δραστηριότητα της PTase παρέμεινε αδιευκρίνιστος.Με βάση μια σειρά παραγώγων της σπαρσομυκίνης που διατηρούνται στην τράπεζα αντιβιοτικών του εργαστηρίου μας, εξετάσαμε κατά πόσον η σπαρσομυκίνη δρα ως γενικός αναστολέας της πρωτεϊνικής σύνθεσης όπως προτάθηκε αρχικά ή ως εκλεκτικός αναστολέας (context-specific) εξαρτώμενος από το πλαίσιο λειτουργίας του ριβοσώματος, προκαλεί δηλαδή ριβοσωματική ακινητοποίηση μόνο σε συγκεκριμένα μοτίβα-αλληλουχίες κατά τη μετάφραση οποιουδήποτε mRNA. Για το σκοπό αυτό χρησιμοποιήσαμε ένα συνδυασμό λειτουργικών και δομικών μελετών για να διερευνήσουμε τόσο την ακριβή θέση των ενώσεων μας στο λειτουργικό ριβόσωμα όσο και τη θέση ακινητοποίησης του ριβοσώματος που προκαλούν στο μεταφραζόμενο mRNA. Μελετήσαμε αρχικά την εξειδικευμένη δράση τους με την τεχνική toe-printing, χρησιμοποιώντας μεμονωμένα mRNAs τα οποία χρησιμοποιούνται σε μελέτες ακινητοποίησης. Στη συνέχεια, προχωρήσαμε σε high throughput προσδιορισμό του context-specificity χρησιμοποιώντας μια βιβλιοθήκη με κωδική περιοχή ΝΝΝ15, στην οποία παρατηρούμε το σημείο ακινητοποίησης για πληθώρα mRNA μεταγράφων με τη χρήση της τεχνικής inverse toe-printing. Όλες αυτές οι λειτουργικές μελέτες πραγματοποιήθηκαν παράλληλα με τη δομική ανάλυση των ενώσεων μας χρησιμοποιώντας το λειτουργικό 70S ριβόσωμα του T. thermophilus, παρουσία mRNA και tRNAs στις A και P θέσεις.Σύμφωνα με τα ευρήματά μας, η σπαρσομυκίνη και τα παράγωγά της δεν είναι γενικοί αναστολείς της πρωτεϊνοσύνθεσης, δηλαδή δεν αναστέλλουν όλους τους πεπτιδικούς δεσμούς και με την ίδια αποτελεσματικότητα, αλλά αντιθέτως διαφοροποιείται η αποτελεσματικότητά τους τόσο από τα διαφορετικά υποστρώματα (στις θέσεις Α, Ρ και Ε), όσο και την αλληλουχία του νεοσυντιθέμενου πεπτιδίου που ευρίσκεται στο τούνελ. Τα δομικά δεδομένα περιγράφουν λεπτομερώς την αιτιολογία πίσω από τον τρόπο δράσης των ενώσεων μας χάρη στις κρυσταλλογραφικές δομές υψηλής ανάλυσης που μας δίδουν τις αλληλεπιδράσεις τους με τους προσδέτες στο κέντρο της PTase. Η κατανόηση της διάκρισης μεταξύ γενικού και context-specific τρόπου αναστολής θα βοηθήσει σε μια ολιστική προσέγγιση για την αξιολόγηση των αντιβιοτικών, καθώς και στο σχεδιασμό και την σύνθεση νέων και πιο αποτελεσματικών, τα οποία θα εξειδικεύονται κάθε φορά και περισσότερο ώστε να προσεγγίζουμε το στόχο της εξατομικευμένης ιατρικής στη θεραπεία των παθογόνων μικροοργανισμών και να αποφεύγεται η χρήση γενικών αναστολέων που ανεπιθύμητα αλλοιώνουν και το υγιές μικροβίωμα του οργανισμού.

Despite the visualization of the sparsomycin binding site though, the exact mode of action remained elusive in terms of its PTase inhibitory activity.Based on a number of sparsomycin derivatives retained in our antibiotic drug bank, we decided to approach the study of sparsomycin and its derivatives albeit in a modern approach, utilizing functional and structural data along with next-generation sequencing (NGS) methods. The purpose of this study was to examine whether sparsomycin acts as a general inhibitor of protein synthesis as initially proposed, or as a context-specific inhibitor, promoting ribosomal stalling at specific locations during the translation of any given mRNA, whereby antibiotics act as modulators of gene expression rather than indiscriminately inhibiting the translation of all polypeptide chains. As a secondary objective, we strove to understand how modifications on the parental compound might affect the compound and whether it still retains the initial mode of action. To that end, we used time-dependent inhibition assays to determine the binding affinity of the modified sparsomycin derivatives along with other functional assays to determine the potency of our new compounds compared to sparsomycin. Additionally, we investigated their context-specificity with the toe-printing assay, a staple in translational stalling research, as well as the inverse toe-printing assay, a twist in the classic technique that harnesses the power of NGS to determine the effect of ribosomal stalling on a library of diverse mRNA transcripts. All of these functional assays were conducted in coordination with the structural analysis of our compounds using the T. thermophilus 70S ribosome, along with bound mRNA and A- P- site tRNAs.Our findings show that while sparsomycin acts as an inhibitor of translation elongation, it acts as a context-specific inhibitor, with ribosomes stalling downstream of the initiation codon. The structural data detail the rationale behind the compound’s mode of action thanks to high-resolution representations of the interactions between sparsomycin and the tRNA ligands in the PTC. Furthermore, the inverse toe-printing assay shows amino acid enrichments in the stalling sites that help elucidate the exact mechanism of sparsomycin inhibition of protein synthesis. In parallel, the sparsomycin derivatives are proven to be more potent than the parental compound yet display differences in translational stalling and binding site interactions, demonstrating the important effect of modifications on the antibiotic mode of action. Understanding the distinction between general and context-specific mode of inhibition will initiate a more holistic approach on the assessment of antibiotics in general, while also providing novel insights on derivatization strategies of old and novel inhibitors that target the ribosome.
